p1298 code with engine light on. Replaced ELD, cleared code however now battery doesn't charge. Could it have been the alternator all along?

Yes this can be it can also be   a coincidence , when you set a P1298 this is ELD circuit high, it can also get set if the fuse for the alternator went open, this fuse is also for the alternator so that has to  be check, it is also for the ABS system , check fuse No. 4 located in the underdash fuse box listed as No. 4. this is a 10 amp fuse, if this went open your alternator will not charge.
