rav4 gear shifting problem

Question

I drive 2002 rav4 Toyota . the transmission problems started when my engine was rebuilt. It will count gear from to 3 ,but won't change to 4 and 5. The strange thing is if u start it early in the morning it will count all the gears Norma and complete.but when the engine got hot it won't shift from 3 to 4. I have diagnosed it and clear all the error code but p0505( idle control malfunction kept coming back. I have also changed verve body in the gear as well my car control u (brain box) .the same problems is still there. Please advice,
