Solution to P0716 on my 2005 honda element

Question

I have a 2005 Honda Element awd. I just replaced the engine it is and am now getting a P0716 code. The car runs and drives. It will only go into reversee if you put it into drive first. It shft ok from 1st to 2nd but hesitates going into 3rd and it acts like you are putting the brake on when it does shift into 3rd. Anybody have a clue what could be wrong? Should i try replacing the input shaft sensor?

P0176 Input shaft (mainshaft) speed sensor circuit

The TCM (transmission control module) uses this sensor information to indicate correct gear ratio.The TCM also uses this information to show harshness of shifts so the TCM can make adjustment.
