had the starter fixed a month ago , about a week ago I was driving and the engine light came on started flashing 10 minutes later vsa light comes on. trouble codes p0339,0302,0303,0300 and ha052.Wondering if something might have accidently happened. the shop  called me to say it was going to cost an extra $120 since they had to remove the intake manifold or cover to get to the starter. Do I take it back to them or should I tow it to the Honda dealership

P0339 CKP sensor circuit intermittent

 That's correct the procedure to replace the starter you remove the intake manifold which depends the transmission being a automatic or manual transmission., Here the intake is removed to replace the starter,   the code you set and need resolved is for P0339, having a CKP being intermittent will set the rest of the misfire code that you have. Unfortunately the CKP sensor is not any where near where the starter is being replaced. So you have a different issue. Solve for P0339 and your back on the road again.
