The engine runs at lower rpm's and feels rough. Also will not accelerate normally. This has become progressively worse in that it will fault as soon as the car is started but just two weeks ago it was infrequent and would go away with turning the car off for a few minutes.

All the wiring is intact and snug and is free of corrosion to the accelerator position sensor and throttle position sensor. The throttle body has been cleaned and moves freely.

Also the ECM was recently replaced which solved some other issues but this has persisted. Could it be the accelerator pedal position sensor or could there be another problem I'm overlooking?

P1125 Accelerator pedal position (APP) system

This code will not cause the engine to feel rough, The worst it can do is go to reduce power mode. When the ECM was replaced was it updated? There has been needs for some ECM to be reprogramed for Rough idle/misfire., with a misfire not being felt but a low idle is. TSB Bulletin No. 05-06-04-063 titled Mil on / rough idle / misfire / DTC's set.
