so i changed plugs on my 2007 jeep wrangler and forgot to plug a spark boot back on to cyl #2 and since that time the coil from cyl 2/5 has not worked I changed the coil tested the wires and "reset the code"with a scan tool and it s not fixed is there a default (failsafe) built in the PCM that needs reset?

There is no reset,After a misfire repair, you need to clear the code with a generic scan tool only, This clear short trim and long trim,A factory scan tool does not clear any of the fuel trim just the code, and the misfire will still be there, because it is commited to memory,Use a generic scan tool
