2006 mercury mountaineer 4.6 motor is giving code u0101

Question

I have a 2006 mountaineer that has sit with dead battery for 5 months put new battery in now won't start unless I jump over starter relay but have changed relay so I know it's good and gives code u0101 once I got it started and drove it it won't shift stuck in 3rd or 4th gear and traction control light is on along with check engine light and a wrench light on dash  I need help please

This code means the PCM has lost communication with the TCM.

This is usually a wiring issue between the two computers, but can also be the result of one of them failing. Here is some more info.
